Did you try to get a stack trace when the "deadlock" happened? See

Yes - but the app just wouldn't respond to anything. I tried jdb,
jstack, kill -QUIT but none of them got anything from it. But it was
still alive - in the end we would have to kill -KILL it to get rid of
it...
