Yes, you need to setup the split install .. Create /Library/ WebServer/Documents/WebObjects/yourapp/Contents and then symlink the WebServerResources from the Applications folder into that folder. Apache is expecting WebServerResources to be off of the document root.
Also make sure, that apache is allowed to follow the whole path to the WebServerResoures folder and that it is allowed to follow symlinks.
