In the hopes of helping others, there are more options to woapplication than are in the typical build files (at least, my build files). Here is a definition that shows what you need to set in build.properties:
<woapplication name="${project.name}"  stdFrameworks="false"
 destDir="${dest.dir}"
customInfoPListContent="${customInfoPListContent}"
 principalClass="${principalClass}"
 webXML="${webXML}"
 webXML_CustomContent="${webXML_CustomContent}"

 javaVersion="${javaVersion}"
 jvmOptions="${jvmOptions}"
 jdbOptions="${jdbOptions}"
 cfbundleversion="${cfBundleVersion}"
 cfbundleshortversion="${cfBundleShortVersion}"
 cfbundleID="${cfBundleID}">

Perhaps wonder's generic.xml's invocation of woapplication should be changed to this?

Somewhere deep inside WOProject. I have never seen any docs on this specifically. Your best best is to grab the source and dig in!
