FWIW, here is a MySQL config file from a big memory Centos 5 linux server. It might be worth while to compare your /etc/my.cnf to that to see if anything obvious is missing.
Be aware that this is designed to give about 30GB+ to MySQL, so DON'T use this file on your machine without scaling down memory-related settings appropriately. Also, most important config settings have notes/documentation. HTH, Kieran
