FWIW, Not sure if this helps with Migrations or not because I still use SQL for that, but anyway.....
Have a look at the usage of this property: er.extensions.ERXModel.useExtendedPrototypes=true and the javadoc on ERXModel to learn how prototypes are chosen. You can turn on debug logging on that class to see info about prototypes being loaded.
