It depends on the requirements of your application.
There's merit to doing a Java applet if your app has something to do with
the internet already and part of it is functioning with your web site.
Also, an applet is a single point of distribution of the software. Update
the code on your web site once and you've just upgraded everyone. If you
used a java application instead, you'd have the headache of getting
everyone updgraded or having multiple versions floating around (i.e.
legacy).
Applets are limited because of security issues. Java applications have
full run of the system.
Without knowing your specific requirements, it's difficult to make any
recommendations.
