It is easier to upgrade, install multiple versions if Drupal is placed
in a separate location.

If this cannot be done for some reason (which I doubt), then it should 
at least
be installed in a subdirectory under htdocs ... like
             .../htdocs/drupal6/include
                                          /misc
                                          /modules    
                                          ...
