In the "Developer Tools" menu there are some scripts that assist with setting up mysql5. There's still some work to be done (and some bugs filed, notably CR 6641919, fixed in 79a) to help with some of the other issues. In fact, I filed one just the other day related to the mysql service. You can see the design intent for the developer experience on the Web Stack project wiki: http://wikis.sun.com/display/WebStack/WebStack+setup+before+B79 There you'll see screenshots of what I mean. We know there's more refining to do, but got something put together for 79a. Please send over any feedback.
