I don't have a solution for you with respect to the init.d script.
However, if it turns out to be a lot of trouble to fix it, you might consider using daemontools to start and stop your appserver. Not only does it have the basic flexibility of the init.d-style script, but if the appserver quits because of an error, daemontools will restart it.
Writing the deamontools startup script is about three lines.
