I can't speak to a .deb upgrade however, my recollection is the initial .deb packages weren't all perfected for a little bit, but I'm not recalling which version/timeframe things got nice and stable. It's a little hard to speculate without knowing more about what os you're running, what version, etc, but in the general sense a 2.x => 3.x upgrade works fine.
