Tony, Sorry did not yet have a chance to reply. Yes, your assessment about install types is right; setup.py puts everything in /home/weewx whereas .deb or .rpm installs will install in a variety of directories, one of which is /etc/weewx. You must upgrade using the same method you installed/previously upgraded. Upgrade steps are covered in th Upgrade Guide (http://weewx.com/docs/upgrading.htm).
There should be no reason why upgrading from 2.6.3 would not work, a lot of effort is made to ensure there is an upgrade path that is as painless as possible from any earlier version, certainly folks have upgraded successfully from earlier versions. If you have things working now you might like to look through the Upgrade Guide link I provided to make sure that you have covered off on any of the changes/steps you need to make/be aware of in upgrading from 2.6.x to 3.8.0.
