Follow-up Comment #1:

The game remembers which modifications were enabled, and automatically
activates them when loading a new game. This behavior was correct when
modifications could be applied only to MP games. (Obviously, that's no longer
the case).

As a workaround, disable undesired modifications manually through the Campaign
-> Advanced Settings dialog.
