There are numerous third-party applications that can provide the ability to minimize to tray or to place appliations in the system tray instead of the start bar. I haven't used any of these but a quick google search turned up quite a few:

No doubt there are many others as well. I also don't know if they will retain the integration with the alarm colors but I assume that a quick test will resolve that for you.
