It sound like you configured both instances to use the Same TCP port of 1433.

Depending on which services gets restarted first, the other will normally not start. I have seen this with Sharepoint getting restarted first, before WhatsUp. So, I have to find out how to add the WhatsUp DB to a current instance of the SQL server.
