Darren, I understand your dissappointment of moving away from Net Tools (which is a very solid tool)to the command line utility. We have not changed this. I would say send an email to support with your serial number to add your record to our feature/enhancement database. I am not sure that we have many of this specific request on the use of MS based tools.
To add a different telnet client or any exe to devices in bulk, you would go to Configure | Device Types and add a new Menu Item to the device icon. So if it is routers or Servers, when you add a new Menu Item to them, it will carry over to all similar device types in your monitored devices.
