Yes, MediaWiki:Word-separator seems to be related to those missing blanks.

Okay, I'll try to explain the general rule briefly below (using my user name).

Note: "_" means blank
Note: two kinds of punctuation: ja:(|) en: (|) 
Note: Japanese and English characters coexist in Japanese statements.

 1. [en only+enPunc] Penn_Station_(talk_|_contribs)_        : Good
 2. [en only+enPunc] Penn_Station(talk|contribs)            : Bad
 3. [en+ja+enPunc]   Penn_Station_(会話_|_投稿記録)_        : Good
 4. [en+ja+enPunc]   Penn_Station(会話_|_投稿記録)          : Bad
 7. [ja only+enPunc] ペンステーション_(会話_|_投稿記録)_    : Good
 8. [ja only+enPunc] ペンステーション(会話_|_投稿記録)      : Bad/Good
 9. [ja only+jaPunc] ペンステーション_(会話_|_投稿記録)_ : Bad
10. [ja only+jaPunc] ペンステーション(会話_|_投稿記録)   : Good

Case 1     - Current English Wikipedia
Case 4, 8  - Current Japanese Wikipedia
Case 3, 7  - Desired Japanese Wikipedia
