For automation purposes having ImageFileName.ext and ImageFileName.txt or similar would be the easiest way, with ImageFileName being where you want it to go on Commons. The usually used import script can search and import recursively. So having them in whatever sort of structure should be fine to make organisation on your end easier, and have no difference on the final upload.
