A <ref> tag that contains a {{cite}} tag is not included in the output
generated by "Download as PDF". (Live version is 1.22wmf13.)
An example: http://en.wikipedia.org/wiki/Citation
Footnotes 3, 4, 5, 10, 27, and 28 simply disappear in the PDF. They render
correctly in the normal HTML view and in the "Printable version" view.
I have tested the behavior on test2 (1.22wmf14) with the same results.
