Yes, the Wikidata team's sidebar JS tool to add to language links ignores the
existence of VE (and so breaks things, as you say).

This bug is talking about being able to edit the language links inside VE, in
the language panel of the "page options" dialog which is currently read-only.
It's also meant to cover more cases and features than the sidebar JS tool
currently does.
