There are many reasons why an internal URL will have URL encoded brackets that
don't involve a page being titled with brackets. The example I already gave
shows this in parameters (that are passed to an extension, probably). 

It sounds like this functionality has been deliberately blocked, and there's no
good reason for it. MediaWiki apparently has no problem with brackets in
parameters, so there's no reason to block it in internal links.
