It looks like maybe this is not a bug, just something that is quite confusing...
The call goes through extensions/Wikibase/view/lib/wikibase-api/src/RepoApi.js::_post which has:
// Unconditionally set the bot parameter to match the UI behaviour of core params.bot = 1;
It looks like this behaviour is actually consistent with the rest of Wikibase.
I found the commit that introduced this, https://gerrit.wikimedia.org/r/#/c/71246/
The comment on the code review that reads: "In normal page editing, if you have the "bot" userright and edit through the GUI interface, your edit is marked as bot no matter what." is much more informative than the current inline comment so I might update it.
