It appears this was a mistake on my part.
The Wikipedia API shows echo-subscriptions-web-wikibase-action set to true. Wikipedia notifications preferences now shows the "Connection with Wikidata" option clearly checked. Unchecking the box just now changed echo-subscriptions-web-wikibase-action to 0.
I think it is most likely that I got it confused with the Watchlist Preferences item "Show Wikidata edits in your watchlist" and/or Wikidata notification preferences, although you'd think I would have gotten it right as I spent the time carefully filing a bug report.
Also, review of GZWDer (flood)'s contributions indicates that it is likely that there have not been changes in Wikipedia notification behavior, but rather a shift in the bot's editing behavior causing high activity on Wikidata which is prompting notifications.
