I think this affects Wikidata as well – I just added separate and distinct yue and zh-yue labels to the sandbox item <https://www.wikidata.org/wiki/Special:Diff/1156847749/1157385136>, which probably shouldn’t be possible. It looks like both MediaWiki (meta=languageinfo <https://www.wikidata.org/w/api.php?action=query&format=json&meta=languageinfo&formatversion=2&liprop=autonym%7Cbcp47%7Cname&licode=yue%7Czh-yue>) and Wikibase (meta=wbcontentlanguages <https://www.wikidata.org/w/api.php?action=query&format=json&meta=wbcontentlanguages&formatversion=2&wbclcontext=term&wbclprop=name%7Cautonym>) consider `yue` and `zh-yue` to be different languages to some degree (albeit with the same name and autonym). The same seems to be true for other deprecated language codes, e. g. `als` (⇒ `gsw`) or `be-x-old` (⇒ `be-tarask`).
