daniel added a comment. Instead of the proposed patch, which would lead to inconsistencies, just set the concept base URI explicitly in the config:
$wgWBRepoSetting['conceptBaseUri'] = 'http://www.wikidata.org/entity/'; That would go into the wikibase.php config file, if I understand correctly.
