I don't think there's much of a problem (at least in theory) to allow extensions to provide their own datatype URIs and even their own RDF formatters now. As soon as we can get from the value to its extension and we have suitable ValueSnakRdfBuilder it should be ok. In case the extension uses wikibase: type URI, I think it should be in wikibase ontology. I don't think it's out of question to add extension types to ontology if they are commonly used and supported by us.
