The different heights are to even out the lines so they all have the same width. The last line gets abnormally big, as there's usually not as many images in the last line. This was discussed quite a bit on the COM:VP thread. The short version is the behaviour is going to change the next time Wikimedia sites get updated ( Tuesday, September 3, 2013 for commons, Thursday, September 5, 2013 for wikipedia).
