That's what happens when you have filesystem corruption, hence my suggestion 
to run chkdsk.

Depending on what is actually infecting the machine, you'll need a lot more 
that that to clean it up.  I typically spend 4-6 hours cleaning a machine.... 
I know from lots of experience, on a fast machine it will take 4 hours, on an 
older or slower machine.....

Boot into safe mode, disable system restore, run trendmicro's tsc, run trojan 
hunter, run spybot and adaware, run hijack this, do manual removal of malware 
that the tools miss, then do all windows and other updates. This will require 
quite a few reboots. Once this is all done, boot into normal mode, install 
updates for you antivirus software, crank scanning settings up to the max, do 
another full system scan.  Generally that covers it, however this assumes you 
have a lot of experience to read between the lines and deal with spyware and 
such.  I have given this procedure to non technical clients over the phone 
and they've followed it and gotten their systems cleaned out, however YMMV.
