Same thing happens to me on occasion in Windows98 and several Sys Tray icons disappear. Not sure why. I have never figured out how to recover them except for a reboot.
However, to remove USB devices after this event, you can go into Windows Explorer (not Internet Explorer) and right click the device. There should be an menu command that says EXTRACT or something similar, at least in w98. Select it.
