1. You can't reverse driver letter ordering. 2. You can't easily change the drive letter that Windows boots from without re-installing the OS.
What you could do is to use a partitioning program to resize C and D to the minimum size, so that the drive letters are still get taken, and then resize E and F to use the newly available space.
