Are you really-really sure that both OS's use the same hardware? Do you see
all the drives in W98, except of course the Win2K HD/partition - there's a
difference for you already!
Check those IDE cables!

I started getting this message on a BSOD at power up. This is on my
3-week-old box (Asus + Sempron, with my old disks).
It says "dumping physical memory to disk" for a minute, then re-boots (ad
nauseam).
Note that it only occurs when booting Win2K. Win98 is OK!
The Win2K repair procedure didn't fix it.
Microsoft's KB says "hardware problems", but I don't believe that, as it's
all common to both OS's!
Any ideas?
