Sorry I don't know what you're talking about having to run a command twice.
For me these procedures have proved to be pot luck, a long shot,
but surely better than no shot at all.
Recovery Console commands
Bootcfg Boot file (boot.ini) configuration and recovery.
Fixboot Writes a new partition boot sector onto the system partition.
Fixmbr Repairs the master boot record of the partition boot sector.
