I have heard about similar symptoms before and if memory serves it's a
window manager issue that can also happen on Linux. It may be related to
focus follows mouse or something similar.

So one possible way to attack this issue would be to find out who in the
stack of applications you are using is playing the role of a 'window
manager' wrt. Unix applications. Then try to fiddle with the focus
settings.
OK.  FWIW, the window manager in use was TWM, the one that
comes standard with X.  Seems like we ought to support that one.
It's the fallback window manager when nothing else is installed,
and it's the only window manager available in Cygwin (unless I
missed the other ones :-)
