There is the procedure on Mikrotik's website. I think you have to set it, then reboot it, and then save it after it comes back up.

Does anyone have experience adjusting the clock speed of the CPU in the
MikroTik 532 A boards? I have a few of these deployed. One of them is
running at 399MHz but the other 3 are running at 266MHz and I would like to
change the setting to 399MHz. I have tried making the change from the
terminal with the ‘set cpu-frequency 399’ command. If I type print after,
it says that the safe speed is 399 and the speed is 266. Any help on making
this change would be much appreciated. Thanks
