The Makefile.inc modifications were breaking the non-Windows builders because automake was trying to intrepret the "ifdef" directive in Makefile.inc. I've removed the checks for NO_PROTO_OPT and modified Makefile.inc and Makefile.inc.nmake to set PROTO_OPT only if it isn't already defined. This lets you add "PROTO_OPT =" to Makefile.common if you want to leave it unset.
