Nicholas, I'm was so surprised to see your comment there that I just went to check again and, yep, the candle task throws an error trying to compile multiple .wxs files.
Maybe you have a more complex msbuild project that you are using? Mine just looks like this: <?xml version="1.0" encoding="utf-8" ?> <Project xmlns="http://schemas.microsoft.com/developer/msbuild/2003" DefaultTargets="Build"> <PropertyGroup> <OutputName>Testing</OutputName> <OutputType>Package</OutputType> <ToolPath>C:\Program Files\Windows Installer XML\bin</ToolPath> </PropertyGroup> <ItemGroup> <Compile Include="Configuration Database Installer\*.wxs" /> <WixLibrary Include="C:\Program Files\Windows Installer XML\bin\sca.wixlib" /> </ItemGroup> <Import Project="wix.targets" /> </Project> However, this gives me this candle error: candle.exe : error CNDL0001: cannot specify more than one source file with single output file. Either specify an output directory for the -out argument by ending the argument with a '\' or remove the -out argument to have the source files compiled to the current directory. I'd be interested to hear how you got around this.
