You need to implement Step 2 in 'Integrating WiX Projects Into Daily Builds' to get it to use a different set of binaries than at the default Wix install path. I was fighting that issue until today when I implemented both Step 1 and Step 2. I also found that I needed to go through both the msi and the bundle proj files and make sure that paths to Reference were also switched to the new tools location.
