Also to answer the questions posted: I build the wixtools using MSBuild script. I build the test msi and bundle using the VS IDE. (I also have MSBuild command line scripts for the VS project but have not been using that approach.) Yes my project is redirected to the wix debug output folder and I have verified in the msi build log that all paths are going to this output folder and not to the RTM install locations. A bundle is not needed. The reference to the CA is a reference to WixUtilExtension and util:RestartResourde element.
