This is not documented anywhere that I can see. Can you provide a
source for this problem?
The thing is, a major upgrade patch is an exact match for our
requirement to allow updates to the latest released version of our
application without requiring a download of the whole installer. Do you
have any recommended approaches for solving this problem?

The Patchwiz warning is describing the root cause: Major upgrade patches
aren't recommended. Requiring the source is one of the drawbacks.
