Today it doesn't. This is a bug a dev in VS (Mike) pointed out fairly recently and is going through the exercise of investigating the options to see which is the lesser of all evils. He also found that the extended permission custom action didn't correctly reset ACLs on rollback and is working through that bug right now. Of course, the Windows Installer made it tricky because it appears to revert permissions on registry keys on rollback no matter what.
