Could you not put an AUTORUN.INF file on each disk that deliberately does
nothing? I think that this will override the default Windows behaviour without
having to poke around in the registry.
You could even have it run a really small EXE that checks to see if the
installer's running. If not, it could prompt you to "Insert disk 1".

As autoplay is an OS feature I think you should temporarily disable driveautorun

I have never done this but I would fetch the current reg value, store it, write
0xFF to the regkey (somewhere at the start) and at the end of the setup restore
the original regvalue. Not sure if Vista likes this...

Each disk that is inserted gets autoplayed rather than just the first disk.
