After further investigation, it's not pulling anything from the CustomAction.wxs file at all, even if I introduce new properties. For a while, even adding something to Product.wxs was not getting picked up. I rebooted my PC and that's at least fixed, so now I can add everything to one file.
But that doesn't explain why I started seeing the problem in the first place. It smells to me like a caching issue, but I don't know enough about WiX and installers to know where to start looking.
