The primary advantage is complete control over the MSI created. The Visual Studio deployment projects offer a subset of the Windows Installer functionality. If Visual Studio meets all of your installation needs then it is far easier to use. If it doesn't, then WiX toolset comes with a steep learning curve and more work but can do anything the Windows Installer supports.
