Is your custom action synchronous or asynchronous? If asynchronous, perhaps your custom action isn't finishing in time before the attempt to delete the folders is done.

I end up with an empty folder structure: C:\Program Files\Company Folder\Application Folder\ Remaining on my system, about 50% of the time. Can anyone point out why this might be happening?
