When you uninstall using Add/Remove programs the MSI is run with the /qb flag to the best of my knowledge (it certainly looks the same as when you run "msiexec /x <msiname> /qb"). It sounds like something in your MSI isn't running in the right order or is running asynchronously when it should be running synchronously when you're not running with full UI.
