An MSI install is an MSI install, whether it was built by WiX or something else. You can still do a major upgrade to remove the older products.
Using the SCM to uninstall the services is just a bad idea. Uninstalling the services won't uninstall the owning product, so you're still going to see entries in Add/Remove Programs for the older installed products. Plus if you delete files and services from those older installed products you might see Windows simply repair and restore them. The right thing to do is to upgrade the existing installed products, and that includes an uninstall of the older products and their services.
