The only steps which I've seen that take a significant length of time are the indexing and subsequent cabbing of files. Are you 100% sure your WiX v2.0 project had the exact same number of files and the same Media attributes as your WiX v3.0 project? Changing the compression level down to low or none & not embedding the cab file in the MSI will cut down significantly on the time light.exe takes as will removing files from the File table.
