If you use the MSI, it only allows one installation of WiX at a time (installing 3.5 will replace 3.0).
Other than that, I have not yet used 3.5 with VS2008, so I wouldn't know of any issues with opening the files, but you can always disable building the 3.0 WiX project before you install 3.5 and add 3.5 projects after upgrading, then copy over your settings and source files (which will allow you to switch back with relative ease). If you intend to use a non-RTM release of WiX then please be prepared to take frequent updates (including dealing with any breaking changes that result) to get bug fixes and support, which means it may not be a good idea for use on production code (depending on what features you use). Having said that, we are striving to not change the 3.0 features much in 3.5 to minimize those kinds of impacts, but the warning is always valid.
