You can set the minimum version of Windows Installer your package supports using the InstallerVersion attribute of the Package Element -> http://wix.sourceforge.net/manual-wix3/wix_xsd_package.htm
Windows Installer v2.0, v3.1 & v4.5 are available as redistributables from Microsoft which you can bootstrap as Mat describes. If you don't want to use a bootstrapper you'll have to rely on what's already on the system or the user to update manually where required.
