Hi Daniel With a Major Upgrade you are essentially installing a new product and uninstalling an old one, so I found the commandline needed the MSINEWINSTANCE=1 set for upgrading the instance.
Also try searching the Wix-Users email archive as there are some very good emails on how people have solved the different issues that come up. At that point, how does windows installer associate the new installation with the old? Perhaps if I could unravel that mystery, this whole thing would come together. At this point, I'd be inclined to believe that "multiple-instance installation" + "major upgrade" simply isn't possible, but it seems like some of you have figured this out.
