There's a Wix built-in custom action called "WixCheckRebootRequired" that runs after instalfinalize. An examination of the source code for that might help you work out how it's done if there are no quick answers on here. Perhaps the deferred actions set a flag (like a global atom) that's checked ouside the script execution phase in that CA.
